I have a rule which descends in to all folders on a drive, and it will move all the files to the root of the drive. From there I have it apply a more sophisticated sorting algorithm. This works well.

What I would like to do is be able to have that rule which descends in to all folders to be performed on all folders except a select few. Is there a way to say "go in to all folders, with the EXCEPTION of the following folder(s)"?

Yes. Just add conditions to the rule that tells Hazel to go into subfolders. If you just have "Kind is Folder", then add conditions which will not match whatever folders there are that you don't want Hazel to descend into.
