I am not sure this is even possible with Search in Sub folders, I did a few searches and did not come up with anything.

Here is my folder structure:

main
|- sub1
- sub-sub1
- sub-sub2
- sub-sub3
|- sub2
|- sub3
|- sub4

So, I need to copy ALL the sub-sub folders to all the sub folders.

I can't quite wrap my head around this...

Anybody know if I can do this, and if so, how?

Read the sticky article about subfolders. That's the first step to get it to go into subfolders in the first place. Then add a rule to copy the folder, using something like "Subfolder depth attribute is equal to 1" to only do it if the folder is one level down.
