Not sure if I missed an option somewhere but is it possible to animate the Hazel Menu icon in the top bar when rules are still running?

I found that unless I open the logs it is sometimes hard to tell whether some rules are still being executed or have finished. An animated icon would be very helpful to know when something is triggered and when the job is complete.

Did I miss that option somewhere?

No, that is not currently an option. If you'd like to know when your rules are triggered, I suggest adding a notification on rule start or rule end.

No, there is no animation as it would be misleading. Just because it's doing something doesn't necessarily mean it's doing something related to something you think it's doing and I also find that it can be a distraction. As suggested, use notifications instead as you can control when they happen and they'll actually provide info on what is happening.

I added Growl notifications at the start and end of my rules.
Working great and it does the trick.
