Is there some way of running Hazel at login, showing up in the menu bar, but not in the dock? Closing the item in the dock does allow Hazel to run its rules, but is annoying to have to close it each time I boot my Mac.

You do not need to have the Hazel app running for your rules to work. The menubar and all rule processing happens in a separate process.
