If I purchase a $25 license (two machines) now, would I be able to upgrade the license at a later date? I have a need to install the application on three machines in one household.

I think you might have misunderstood the fees.
$25 is for one machine. If you want to buy a license for more than one machine, you should buy the family pack ($45 for 5 machines). And you will be able to upgrade to all 3.x versions without a fee, but if Mr_Noodle is consistent then you will have to pay a fee to upgrade to version 4.0 when (if) it comes out. I think that's $10 (not sure if it's for one machine or multiple machines).

From the FAQ:
"A full license can be purchased for $25 (US dollars) which covers a single user and up to two machines. There is also a family pack which can be installed on up to 5 computers in a household for $45. You can also upgrade from a previous version for $10."
I read that as Hazel can be installed on two machines. Am I mistaken?

If it's there, then it's probably true. I just read what was on the store page, the info regarding two machines for one license isn't there, it should be added in my opinion. But you say in your message that you need to install on three machines, so $45 would be cheaper and you would have two extra machines for later times if needed.

The single user license does cover a single user and up to two machines (I just updated the FAQ to reflect that though that's been the policy for a while). For 3, yes, I'd suggest the family pack. It is cheaper than buying two single user licenses.

I just bought Hazel and noticed that the EULA which comes up when I open the .dmg file says:
"Noodlesoft hereby grants you a nonexclusive license to use the Software. You may install and use the software on one computer and you must be the sole user of the license."
I assume that the above quote (from July last year) is the correct position, i.e. I can use Hazel myself on up to two of my machines ?
Thanks in advance!

Ah yes, I should update the EULA but it is one user and two machines.
