When running a rule changing name of file and adding a key identifier my PDF file changes to a "Document". The naming works well save for the change in document type from PDF to Document. If I drop the renaming rule, the file shows up as a PDF. Any thoughts on what is going wrong would be great.

Did you remove the "extension" attribute from your Rename pattern? If so, that would strip off the file type. You need to add that back in if you want to preserve that information.
