I have a hazel rule that takes a PDF and runs it through a quartz filter via an automator workflow. However, when the workflow runs, it removes all tags. Is there a way to take the original tags in as a token on condition and then reapply it on the action via the dynamic tag?

Only for a single tag. For an arbitrary number of tags, you'll have to resort to a script or maybe put that functionality into the Automator workflow.
