Running only some rules on subfolders

Within a monitored folder, in the case where you don't want ALL rules to run on subfolders, but only want a few rules to run on subfolders, what is the most efficient protocol?

Try using the "Subfolder level" to limit at which levels rules run. Or if you want to only process certain subfolders, you can add conditions to the rule which descends into subfolders to only go into certain ones.
