I use Dropbox to keep my laptop and desktop in sync. As the number of files grew I wanted a way to store old files so that they did not use space unnecessarily.

My solution is to use a tag (/archive) whenever I no longer need a file; this can be applied from the laptop and gets carried over to the desktop via Dropbox. On the desktop a Hazel rule scans Dropbox and all its subfolders looking for the /archive tag, when matched the file is moved to an external drive using the "sort into subfolders" command with pattern "source folder" and option "use path from monitored folder". This means that my working folder structure is replicated in the store.
