If I update an application to a new version,
and the old version is thrown away in the trash,
Will Hazel delete the support files for the newer application version?

No, it will see that the application is still installed (as it's new version) and ignore the item in the trash

Looks like danio1972 answered your question but I just want to clarify that there is a short window of time after the old version is thrown away and the new version put in its place that can cause Hazel to think that the app was uninstalled. So, it's possible to get a false positive of sorts based on timing though this should be very uncommon unless you upgrade your apps manually in two steps (throw away old/add new as opposed to just replacing the old).
That said, App Sweep does not uninstall anything without asking; you should always get a panel asking to uninstall the files. In the odd case where you are asked unnecessarily, just click "Keep Files" and nothing will have changed.

Thats worth knowing. I tend to just replace apps directly on-top of the old rather than remove and then re-add.
